World Deco Files

where do I put the deco files that I downloaded from here?
and I have some custom ones from my runuo server, can I use those?

The decoration files downloaded from this site (assuming you mean the "default worldfiles" download) should be put in the UOX3/SHARED/ folder and should overwrite your existing files in there. Note that this will also overwrite any items/characters you've added/created prior to this, so this should only ever be done to get a "starting point" to build your shard on before you do anything else.
RunUO-specific scripts/decoration files are not supported by UOX3.
